The end of the 2399 was not what Jack expected or had hoped for. Late in the year, the USS Caboto, the ship Jack's father commanded was declared Missing In Action while in the Gamma quadrant on a diplomatic assignment. A multi-ship search was conducted for the Caboto, including the USS 'Oumuamua which resulted in several children from the Caboto being discovered and rescued but the ship and crew remained lost. During this incident, one of the children rescued turned out to be Jack's younger cousin Krystal who had been aboard the Caboto. Jack would later learn that his parents had adopted Krystal following the death or her mother and the disappearance of her father. With no leads to go on Starfleet declared the Caboto and crew Lost and listed the vessel as Missing In Action. Jack has fought with this decision of Starfleet's and does not agree with it feeling that the species in the area known as the Zet had something far more sinister to do with the Caboto's disappearance. | |||

Following up on intelligence information obtained by Captain Dana Anderson on stardate 240009, Jack with the help of the 'Oumuamua's Intelligence Officer Avander Promontory, takes a team to a potential prison site of the Zet. Information pointed to captives including those from the USS Caboto being held at the site and with strong information pointing to either his father or mother being held at the site Jack jumped on the chance to take a team on a Search and Rescue. The mission led to the discovery and recovery of the USS Caboto's executive officer, Lieutenant Commander Roy Grant. The mission took a devastating turn when one team member took incoming fire and went down. The team moved to an emergency exit strategy but at a slower pace which allowed Zet security forces to catch up to them. In a last ditch effort to protect the team Jack turned back and blocked off the Zet from the retreating team and in doing so trapped himself with the Zet. Overwhelmed and significantly outnumbered Jack was eventually captured and taken prisoner by the Zet and moved to a new holding facility where he was held as a prisoner of the Zet. After five months as a prisoner of the Zet, Jack along with the help of a USS Caboto security officer, Ensign Radek; escaped the Zet facility and was rescued by the crew of the USS Octavia E. Butler. Following medical, psychological and Intelligence reviews Jack was reinstated to active duty and assigned to the Chief Tactical Officers role aboard the USS Octavia E.
